Mail.app Woes

Hi,

    I'm fighting with Mail.app which somehow lost indeces or something like track.

For instance I see a particular email in a local folder, copy the subject into the search box and it won't be found.
Other instances with this subject are found.
Many colour-tags are gone as well.

Is there a way to reliably (!) repair this?
